"The Unknowable Room" is, like you said, referring to the Room of Requirement, but not just to the room itself. Instead, it's indicating that Harry is unable to access it despite having used it many times before. He can't see what the room becomes for Draco Malfoy, and he spends a large chunk of that chapter trying to figure out a loophole in.
